홀아비꽃대과는 대부분의 분류 체계에서 하나의 과로 인정되고 있지만, 명확한 . 분자계통학적 연구는 이 과가 어떤 다른 과와도 밀접한 관계가 없으며, [[속씨식물]]에서 아주 초기에 분기된 계통에 속해 있음을 보여준다. 특히, [[진정쌍떡잎식물]]도 아니며 [[외떡잎식물]]도 아니다. 홀아비꽃대과에 지정되거나 밀접한 관계의 화석들은 속씨식물로 알려진 가장 오랜 것들 중에 있다. 2003년의 [[APG II 분류 체계]]는 이 과를 목으로 분류하지 않았으나, 스티븐스(2001년 이후)는 [[홀아비꽃대목]](Chloranthales)으로 받아들이고 이 과를 유일한 과로 두었다.
